Restart your server, and you’re good to go! EDIT: This will only work if you have access to edit the server’s file. Most servers will not support 1.9 because it’s not available for Spigot, as said above. EDIT2: Spigot 1.9 is out! Download spigot here. To answer your question about automatically updating, this is not a thing.
There are other answers below:
Just copy the world folder from your server folder to another location (if you named him different: just copy the folder where your world is stored). Make also a copy of the whitelist, banlist and settings file. Then just make a new server folder. Download the 1.9 JAR file. Start the server. After it is done installing stuff, stop the server.
When it’s done compiling, go to your server folder and see if you’ve got a “Spigot 1.9.jar” (or similar). Remove the old spigot.jar and Rename the new one to the same as before and run your server! (note. this is how I did it. It may or may not be the right way.) To update your Minecraft version:

Select the respective server you plan to change and navigate to its details page. Within the details page is a value labeled JAR and a dropdown to go with it that contains a list of predefined jars for quick installation/updating. Select the version you wish to update to and then click the Save button.
You can’t just double click on it to run it, you have to run it from a command line (or a script) with the following syntax: java -jar minecraft_server.1.9.jar. That’s just the basics though. The wiki at has more options for it. 2.
Server files for updates are released at the same time as the updates. High capacity servers like Mindcrack, HermitCraft, and Hypixel wait to vet new releases of MCserver to make sure they’re stable, not having crashes, corruption, etc. So… It will depend on how 1.9.0 turns out and potentially, how long it will take 1.9.1 to be released.
Agreed with @lAngelP 1.9 has too much bugs to be fixed. It would’nt improve cube ATM. They are working on plugins so you can play on cube while playing mc 1.9. But cube will stay at the 1.8 combat for a little more. Untill the majority of people are used to 1.9 pvp and Mojang fixed the biggest bugs.
